I can reproduce it on different install
If I change the password of the setup (admin password)
Then I can’t log anymore as a super user on my filemanager
It always say wrong password

Nope, but I can probably explain it:
There are 2 setup passwords:
a) header-admin-password, which can be used to edit header or log into
setup for all domains/instances
b) config-password of each domain/instance, which can only be used to
log into setup for it’s instance
You probably changed a), but you require b) as super user login inside
EGroupware.
