Files are in a sub-directory, but URL is a subdomain. We are using
ISPConfig as control panel, could that be a problem too?
Yeah, that is the problem.
Subdomain does not matter, currently EGroupware can NOT be installed
directly in the document root aka the url /.

Could it be you installed direct into the document root, that's
currently not supported.
Just use a sub-directory eg. /egroupware as our packages do.
