I am making changes to this file but they are not reflecting within egroupware.

Yes I have cleared all my browser caches and logged in and out again.

Basically, I like to use the advanced editor but I like to remove a few of the options. I have always edited this file in previous versions. There seems to be no effect. Any thoughts?

It is always a matter of time before you answer your own question :-P.

phpgwapi/js/ckeditor3/ckeditor.egwconfig.js is no longer used. There was a class created class.egw_ckeditor_config.inc.php inside the phpgwapi/inc/ directory.

Within the file it defines the buttons.

that is true for trunk.
I think phpgwapi/js/ckeditor3/ckeditor.egwconfig.js is a left - over from after the rework.
