Backed up and left the original /egroupware directory there
EGroupware upgrade needs everything available in it’s default places, to
do it’s job properly!
Everything still in default places except header.inc.php according to
the instructions here:

it says:
Install the new package into the same directory (named in ‘header.inc.php’)
Recover your old ‘header.inc.php’ by re-copying the backup.
That means header.inc.php was not available or modified in a way setup
does not understand.
This was the default header.inc.php file that comes with the
installation. I didn’t modify it. I copied by file AFTER the
installation was done.
Why did you copied it away and back?
Because that’s what the instructions said
I’m greeted with the setup/config header admin login. Now what do I
do? The
upgrade instructions found here do not address this:

This instructions are not for a package installation. On a package
installation you just update the package and it will take care of
everything (incl. Database updates of all created instances).
Fair enough. I left everything alone and I installed egroupware and got
the following errors:
